Detailed explanation of the problem:

If we create a copy of the cockpit app and thus overwrite the original cockpit app. The users then no longer have access to the cockpit app (although the link is the same).

this is designed behavior.
It depends on your configured roles and assigned to users I would say. Each application must be added to a role assigned to user. Otherwise you can adapt any default application and users get automatically get access to things they shouldn’t have.

So if you allow default cockpit in a role and replace it with a custom cockpit, you have to make sure that the custom cockpit is added in the role as well.
