I’m struggling to understand what webMethods does, coming from a dev background familiar with DevOps and continuous integration tools like Jenkins/Hudson. My question is, what, if any, J2EE server is included in webMethods? Is it its own application server? Do you point it to one?

webMethods is a middleware/ESB (Enterprise Service Bus), Integration Server is one of the core application servers in the webMethods product suite and it is java based.
