Does anybody know of a way to search the comments (“documentation”) that we load with each program etc?
You cannot search the comments directly, but you can add Keywords via the ‘Maintain Keywords’ button. These keywords can be searched via the ‘Utilities’ → ‘Keyword Catalogue’ to locate Object Documentation relevant for the chosen Keyword.

I have tried to find comments using keywords in Utilities, is there another way?
Comments are normally ignored by Natural Engineer - unless you specify a Literal Search to include comments.
